Got the solution. In the new setup I'd set the kernal speed at 35000. I just ran a test with it set back at the normal 25000 and the speed mismatch got fixed. Is it safe to assume my computer's not powerful enough for maxium performance. Its a pentium 3 666mhz. What would I gain, percent wise, by swapping the box for a faster one? Does the driver play a role. My driver is a 10 year old Camtronics servo driver. Its been a great dependable unit but never-the-less long in the tooth.

It is your motor steps per unit and velocity that determines the Kernel you need. If you are fine at 25KHz then there is no need to move up to 35KHz as you will just waste resources and run into problems if your computer is low on them anyway. If you know your velocity could be higher but are restricted due to kernel speed then a computer upgrade may help or possibly use a SmoothStepper instead.
