Limit switch Lag

An employee of mine recently made a mistake o our machine that caused a clash.  Nothing severe, it didn't cause any major mechanical issues.  However, ever since that happened all the inputs, most importantly the limit switches, have some lag in them.  This makes homing the machine pretty much impossible.  If I go to the diagnostics screen and touch the limit switches, I can see that there is a fraction of a second delay from when I hit the button to when the light goes on.  I've checked this before and it has always been instantaneous.  No settings have changed, and I have checked to make sure the debounce rate is set to 0.  Any idea what is going on here?  I'm running a smoothstepper as my motion controller.
